The main difference between both music is - Hindustani classical is based on upaj and Ragas, while on the other hand carnatic music is based on structured music, that's being sung from older times and now is being continued.

I dont think it makes much difference...some times you will get the only benefit of Scale....otherwise the teacher has to shift into your Scale to teach you but in same gender case, you will find no scale shifting issues...
