Yes you can write the paper in CSE Branch but PSU wont consider you for recruitment purpose. you can apply for higher studies at IIT's and NIT's as well as some international universities also consider GATE score for Admissions like NUS (National university of Singapore)

Why do you want to attempt GATE CSE Paper. If you want to enter Software industry, learn coding, prepare for interviews and directly join a company, instead of spending 2 years doing Masters, and then going for job? Will save you time, money and energy.
